I think he did. Remember in ANH Grand Moff Tarkin was ready to execute
her, but Vader quickly came up with an excuse to keep her alive.
Plus when he tortures Solo, he never does anything to Leia.
It's like at least a part of him knew.

Along with what Dire 51 said about how he did torture her in the first movie, Vader actually never learned the identity of Luke's sister. Vader sensed that Luke was thinking about her at the end of RotJ, but he never said her name and Luke never told him the name. So, although he learned that Luke had a twin sister, he didn't specifically know it was Leia.

Even though it's a lot of buildup, I still think AOTC is a good movie; certainly better than 95% of the garbage out there now.
